How do we enter this into DVD Profiler?
Obviously the barcode is not a valid one for our purposes.

Disc ID method seems like the only method.

Now if these are feature length films than alt. version methods can be used for each film contained on each disc. If these are shorts than just one disc id and profile each short film as if they are tv episodes.

Beat me to it.  This does seem to be the only option.

Here's how I would do it. Enter the profile of the box by Disc ID of the first disc in the set using the alternate version feature, and enter the individual disc profiles by their respective Disc IDs. If there are discs containing several feature films, the alternate version feature can be used for those as well.
