User submits new release boxset:

->Episode 1: Disc ID profile 1000 (existing profile)

->Episode 3: Disc ID profile 1002 (new profile)
->Episode 4: Disc ID profile 1003 (new profile)

Eps 1 and 2 would have to keep their original boxset cover art, but the contents of each disc should be identical.

I must admit I don't see the entire problem here. I've contributed tv-series and box sets.

First of all, tv-series should not be submitted as a box set.

Isn't there an UPC on the box, just create a new profile with that UPC.

Enter the discs labelled with episodes. You shouldn't need the disc IDs.

What am I missing?

You are missing the fact that TV series can be entered as box sets.  From the rules:

Individual profiles for each disc may be submitted if desired, but this is not required. Add these profiles to the box set contents of the parent profile.

Then there really isn't any problem, I guess. With no disc ID, simply don't make chold profiles, and create one single profile for the entire box

Actually the confusing part is that in the contribution rules, under box sets, it says:

It don't have to be mentioned in the boxset rules. It is already mentioned in the TV Series rules... where it belongs. Anything to do with TV Series belongs in the TV Series rules.

In your opinion a series is mainly just one film... that depends on how you look at it. I personally see a TV Series to be more like a series of sequels more then I do one long movie.

You without a valid disc ID (x amount of numbers). - [PYTHON_1_FIX] doesn't work, and that's all the disks read as.  Also, read the same in DVD Decrypter.  No serial number on disc, therefore not able to submit.

One profile for the entire box?!?!?!?!?!?!!!!!!
21 discs, 45 episodes (14 discs) and 7 bonus discs!!!!!!!!! 

  That would gice you an overview about 10 pages long.

Doesn't allow upload do to no UPC or no valid Disc ID

And if you load the set UPC, warning already exists and tries to overwrite on upload.

Disc IDs are not overwritten, they are added. So if you change a disc ID, the same profile will still be found with either discs inserted. Only the most resent ID will be shown in the profile, but it will recognize both.

Of course if you change the disc title, I guess the title will be overwritten.

If this release has the same UPC as the older release, then the only way I can think of is that you check if the contributers of the old profile, can remove their UPC, and use disc ID as UPC. But I don't know if the older discs has IDs either.

Keep in mind that sometimes there isn't any Disc ID to be read.  I have a bunch of cheapo DVDs like that.  It is rare that you don't find one on the better titles, but not unheard of.

This is sounding more like a bug between Profiler, DirectX, and this batch of discs.  Possibly even a hardware compatibility issue.  Do you have access to another system with a DVDROM to test whether it's definitely these discs, or perhaps a system issue?  Might also run the DirectX diagnostic too as a quick check for any corrupt or missing elements (from the system Run command, type "dxdiag")

The current method Profiler uses for discIDs a 16 byte ID generated by a module within DirectX (a minimum version of 8.0 is necessary for DVD, dunno requirements for BD&HD, but this shouldn't be an issue for XP and newer) and is calculated from several sources of data - specifically of which I'm not clear on.  Perhaps it could be some manner of new copy protection that's preventing the reading of the needed elements... but apparently can only retrieve the volume label?

Several versions ago Profiler used the very old 8 byte MSDOS volume serial number which is created at the time of authoring and calculated based on the date & time.  Even if this is missing tho, Profiler should still be generating an ID from other elements - I doubt this old SN is used at all now.
Still, just out of interest, if you open a DOS box and display the contents of the DVDROM drive with these peculiar discs ("dir" command - for those that have forgotten DOS commands ), do you see any volume label & serial number listed? Is an appropriate file structure and size reported? (i.e. an AUDIO_TS and VIDEO_TS folder exist and a multi GB volume size shown?)

Though in the end if you can't create those IDs, you're rather stuck re contributing the children. In your position, locally I'd probably just use the most recent and/or relevant releases of the 21 discs and attach those, and if at some point the ID problem gets sorted out you can make the required changes & contribute. 
Otherwise you're limited to just posting just a fairly bald parent.
(I assume this is the most recent Flying Circus set of UPC 733961145540?)
